When you click "custom..." to select border color, it brings up a standard default color palette: if you used the option previously, the palette should contain any additional custom swatches you saved, but instead the palette is fresh and default.

If you're going to use a special border for your whole set (I make my sets purple-border to indicate custom cards), you can go into the "Defaults and Automation" section under the Set Info tab and set a default border colour for all your cards to use. Otherwise, yeah, this does seem to be an issue.
